Basically, I took over Genoa (and Venice in another save) and turned it into a Merchant Republic Vassal (Duchy level.) When the current leader dies, and there's a new election, the merchant republic become independent. They remain merchant republics, but independent. This has happened to me in 2 different games.
Both times I've conquered them, I made a kinsman the new Doge, maybe that's something?
