Why are some of my vassals going for feudal instead of republic from tribal when they already know I'm republic? How can I get them to change from feudal to republic?

I'm fairly sure you can't and they will always go feudal.

I suppose you have to gradually revoke their titles and give the counties/duchies to city vassals if you want to be all-republican.

Yeah, along these lines. It been a while so I cant spell it out but you need to make a city mayor the "count". But as some described above you cant have sub mechant republics as a republic since that messes up the trade post/republic mechanics.

IIRC the only real difference is a "republic" county would just be elected while a "feudal" would have some sort of inheritence. Even historically, many doges also held feudal titles

Unfortunately the AI is preprogrammed to go Feudal even if you're a Merchant Reoublic. Its made me not play the Tribal -> MR route because all I end up with is a bunch of pissed-off Feudal vassals.

Yes it sucks, and no, I haven't found any way around it...
