I was playing a game against a large federation with 3 or 4 mega shipyards. Even after taking the whole system and having it "fully occupied" for years ships would continue being built in the shipyard because its ownership never changes like a star base or gateway will.

And it wasn't that there was a build queue buffered in there when I took it. There would be periods of a few months where nothing would be built, followed by more months of daily corvette spam. Requiring a fleet presence at every shipyard for the duration of the war to prevent the starbase from being slowly destroyed.

The load on the game itself got pretty severe when every day four battle reports would occur because one corvette was built in each mega shipyard. Slowly filling up the entire top of the screen with no way to cancel them except right clicking each popup individually. Major graphical glitches cropped up on planet names and systems. All of which stopped once the war was ended.

I'm not suggesting the shipyard becomes available to the occupier, but at least shut the thing down until the system is liberated or the war ends

this, or the current occupier gets to own and use it. but the prewar owner should not be able to use it like nothing's happening.

So much agreed. I'd expand this to include all mega structures (except habitats) that they should become inoperable while occupied and only operable after occupation is over (either by end of war, recapture or total war instant transfer, and even then I'd like to see a timer before it comes online again)
It doesn't really make sense that you'd instantly gain the benefit of a mega artwork structure once you captured it, nor that the original owner would continue to benefit from it while it's occupied.
There's also too many shenanigans involved in gateways when they become captured, either that you can now instantly use it to reinforce or worse: the enemy can still use it. Just shut it down for the time being, nobody gets to use it is in my opinion the only logical option both mechanically and flavorly/roleplay-y

My second favorite glitch is when you initially fully occupy a gateway system the gateway becomes yours, but if the system keeps switching back and forth the gateway eventually locks to the original owner basically enabling a permanent back door to your front lines. This requires staffing a huge fleet there since the AI will only send a fleet through it that it thinks can overwhelm your garrison fleet.

Alas, perhaps the real solution is adding Devastation to megastructures. So they can be disabled, requiring a set amount of time to recover or rebuild them(depending on devestation). That way if you sieze a megashipyard you can use it, but if the system gets retaken even partially they can use it against you. So you have to weigh the pros and cons of having to pay to rebuild a Ruined Megastructure after the war or not.
