By some strange coincidence it seems that in my current game often when I marriage to pull off an advantageous matrilineal marriage the couple tends to stay childless. Is there actually a hidden modifier for fertility in such circumstances?

Only your cognitive bias, rest assured. There are examples of the opposite scenario happening (celibate people having children), so it is possible that you just have an unlikely streak of bad luck.
Thanks. It seems everybody with my surname sooner than later gets his lands usurped, remains childless or ends with female heirs etc., so I guess I might be biased against the current game.
Could be your court clogging up and limiting fertility, even though it makes no sense, as at that stage of overabundance it'll be nigh impossible to get rid of them.
The fertility penalty doesn't affect landed characters, though. The OP didn't say whether the married couple were landed.
You can land the husband, provided he has no other children.

Or play Basque, and have the flexibility to land the dynasty member no matter the gender.
It does seem likely that the matrilineal marriage would occur for an unlanded couple though. Courtiers tend to take a hit to their fertility, which only gets worse if your court fills up with random garbage.
