So after the king of Muscovy died after a relatively short rule, his youngest daughter inherited. After several years she married a courtier with a claim on the kingdom of Kiev. And out of nowhere, he magically inherited Kiev. But the thing is that this was a Matrilineal marriage and now, of course i want to merge the two kingdoms. any tips how?

You can inherit both kingdoms on the same character, but you can't really merge them unless you go Empire.

As long as both parents end up with the same child as heir (which is likely) you should be okay. Even Gavelkind will result in each parent's primary title passing to the prime heir.
