That is pretty neat, if you roleplay your aliens as a species that clones itself or has any "abnormal" ways of producing

Yes, I believe it's the standard for the (common) case of aliens where no gender is discernible.
You assume
A) names are always listed given name then family name
B) surnames are never inflectedbased on gender
C) That everyone has a family name
All three assumptions are narrowminded and take your local experience as a universal. This trait has no place in building of new worlds.

Narrowminded is a bit harsh considering that i've literarily never heard about any language using gender based surnames.

Narrowminded just means the scope of your thinking was (relatively) limited. You decided that something shouldn't exist in a sci-fi game because you never encountered it on Earth. Not to insult you, but one's set of experience is a fairly strong limitation on one's thinking. When someone suggested it, your first reaction was "that doesn't need to exist", instead of stopping and thinking about why someone else was suggesting that it did. You couldn't see past your own experience, so yes, it was a very narrow-minded outlook and I stand by my original statement.

Needs to be in the base game, otherwise it is as OP mentions, bigoted and narrowminded.

It can be modded in, as others have mentioned, but it's unreasonable to expect the devs to consider every possible naming scheme in the entire world in the base game. Like, the Spanish love their gender mismatched second name.
The current names seem to assume there's been sort of a global melting pot naming scheme with [firstname] [last name], but then imported each from every corner of the globe (there are obvious Slavic, assorted African, assorted Asian names we've seen).
It can be modded in, as others have mentioned, but it's unreasonable to expect the devs to consider every possible naming scheme in the entire world in the base game. Like, the Spanish love their gender mismatched second name.

I think you've misunderstood me. What I mean is rather that since the standard still seems to be non-gender specific last names I don't see why they should put the development effort into it, mostly since it doesnt seem to be that big of a deal. That said - if they do find the time and implement it (if it isnt already) then i'll hardly oppose it.

In fact even patronyms and other non-surnames are adopted as surnames once you get the spanish cityzenship for those who don't use their first father's and mother's surnames.
Nevertheless we know that the world standard is to only have one's father's only surname, so you won't see us asking to have both surnames. Nevertheless, if patronymics or male/female surnames are added, then it would be cool to have our option too, since at least is based on rational bureaucratic practicalities and not a cultural tradition.

I'd just assume that every named character is polite enough to only use the male/gender-neutral form of his second name. If something confuses your own species you might want to consider to drop it when it comes to interracial diplomacy.
Don't ever misgender someone with a plumbus. It makes the social network of their entire planet whine about you for weeks.
