I mean, my language divides SURNAMES(that was my error:( ) onto male only/female only/common. I wanted to know about the possibility of such a thing

Your mistake is assuming every culture follows the same naming conventions as yours. That's quite... myopic. o_O

For example, Islandic uses Patronyms, which differ between genders (as in Thorsson/Thorsdottir). Also, to my knowledge, many Slavic languages have different suffixes to Surnames depending on gender, e.g. -ov/-ova

Tl;dr: Not every country is the USA, not every language is english.

Surnames and second names are the same thing.

Actually that depends on dialect, among other things. In the UK it means last name, but elsewhere it can mean either last name, middle name or the second part of a forename.

In Russian language first, second and patronymical names are gender-divided

like:
Vladislav(1st) Sergeevich(patr) Zubkov(2nd) - male
Vladislava(1st) Sergeevna(patr) Zubkova(2nd) - female

OP was referring to the fact that in some languages the same last name can have different forms based on the person's gender.
But I don't think it's that important in a game that has humans among a ton of aliens.

Welp - in the most countries, second names are not divided in such a way.
In example; Clara Henry is a swedish youtuber, and she actually even has a male first name, as her second name.
It's not a thing for (most) countries while in others it may be, but in general - in the english language, surnames are not picked based on gender, or bent for genders (Eriksson is not changed to eriksdaughter for example)

I'd like to apologize in advance for being Fanatically Xenophobic, but that is a lot to ask from the first iteration of a game release; especially when it really doesn't affect the game.....I am absolutely positive it can be added by a motivated modder. But really Stellaris will have it in the most common usage of most cultures on Earth. It isn't perfect but limited resources for things that matter. Maybe a DLC or a mod.

Plus can't you change the name of anyone you want anyway.

As I previously said, I suspect it is already possible. If we can have seperate male and female first names, seperate male and female regnal names, seperate regnal surnames, Ican see no reasonable objection to being able to make the gender distinction for surnames as well. After all, we are only talking about custom name lists here, nothing that would actually tax the devs ressources beyond a reasonable limit.
