Killing them would work out the same (Destroy the fleet) but there would be more potential to tie the Khan into the mechanics surrounding the paragon system, to be explored by the custodians.

Say the Khan is defeated but under certain circumstances (such as being defeated twice by the same empire) might be recruited or flee to join another empire and trigger further events.

In general it would be cool to see paragons visibly influence events in the galaxy, to see them rise to lead empires, or alternatively trigger situations and rebellions similar to the AI revolt and so on and so forth.

I agree completely, the Great Khan is significant enough that they deserve to be represented with the status and mechanics of a Legendary Paragon. I also think it would also make sense to have the Horde Successor States/Successor Khanates system interact with Legendary/Renowned Paragons. Could be cool to see appropriate paragons triggering events within the original Horde that leads to them enlisted under the Marauder Khanate, ending up as the leader of one of the Successor Khanates, or even being designated successor by the Great Khan, thus maintaining the political cohesion of the Horde and remolding it under the vision of that respective paragon.
