Simple, to prevent the abuse of the system where you get one pop on a planet, make the one pop noxious. infinite raw resources no costs

Make the Noxious trait something you can add to you pops in creation but you cannot add/remove it after the game has begun. This way you can't get only positives and avoid the drawbacks balance via mega cheese strategy as shown by Montu Plays video "Stellaris Toxoids is a Pyramid Scheme"
