Republican tradition is a very valuable resource that you have to carefully manage. Legitimacy on the other hand, if nothing really bad happens, tends to always sit at close to 100, so I think it really needs to be given some uses.

Here are a few suggestions I have:

Adopt foreign noble: If you have very high relations with another country and no (or weak) heir, you can ask to adopt one of their nobles. This will give you an heir with their dynasty and cost you (and your new heir) 30 legitimacy

Increase authority: This will decrease the autonomy in all your provinces by 10% but also cost you 20 legitimacy
Maybe also have the reverse of that

Claim throne: You could claim the throne of any neighboring country (regardless of dynasty) for 50 legitimacy

Resign: If your king is old (60+) you can choose to resign, making your heir (or a regency council, if he is to young) king and costing you 20 legitimacy.

Legitimacy is very useful. Not having legitimacy is extremely painful in the form of disasters, which are difficult to avoid since there's no easy way to raise legitimacy. That said, it could be of some merit to have a way to actively manage legitimacy and republican tradition.

Legitimicy above 90 gives +1 leader without upkeep
To change monarchy to another monarch government type you need to have 100 legitimicy.

Despotic Monarchy

- nothing changed
- if government becomes Despotic Monarchy through rebelion your Legitimicy is 50

Feudal Monarchy

- Vassals does not cost diplo slots but 0,03 Legitimicy monthly (I mean vassals not marchies, unions nor other subjects).
- vassals, unions may not be integrated but may be inherited
- country with different religion may not be vassalied (to be accurate with history logic and prevent abuse of having too many vassals)
- if Legitimicy is too low there is a chance that rebels breaks out to change the government to Despotic Monarchy

Administrative Monarchy
- First Minister mechnism - your national focus gives additional 1 monarch point
- It cost 10 points of Legitimicy for being active and -1 yearly for maintaining
- if Legitimicy is low there is a chance that rebels breaks out to change the government to Despotic Monarchy
- if government become Administrative Monarchy through rebelion your Legitimicy is 50

Absolutic Monarchy
- Favorite mechanism - double bonuses of one advisor until ruler death but cost is doubled too
- It cost 10 points of Legitimicy for chosed favorite and -1 yearly for maintaining
- if Legitimicy is low there is a chance that rebels breaks out to change the government to Administrative or Despotic Monarchy

Enlightened Despotism
- Enlightenment mechanism - double 2 bonuses from your picked Ideas if all techs are ahead of time
- doubled Idea bonus costs 10 Legitimicy for picked and -1 Legitimicy Yearly for maintaining each
- if you become backward in a tech, all bonuses are lost
- if Legitimicy is low there is a chance that rebels breaks out to change the government to Administrative or Despotic Monarchy

By bonuses from advisor do you mean their monarch points or +5% Discipline or whatever?

Legitimacy is pretty valuable. In fact it's one of the monarch advantages you might consider when comparing republics against monarchs.
But I think there should be more ways to interact with legitimacy. Right now you get a "Weak" claim heir and boom you're 20 legitimacy. Events are pretty rare, and it increases on base very slowly. So enjoy your no legitimacy 50 years or whatever. It needs something more than that. We need some control over it.

country with different religion may not be vassalied (to be accurate with history logic
Golden Horde - Russian principalities, Castile - Granada (de facto vassal), Caucasian blend of religions vassalised one or other way, innumerable examples in India...
