It seems to be possible to start loading an army, sail off with the fleet (e.g. to pop into port) and still complete the loading provided the fleet returns before the loading time is completed?

Yes, that is possible. You can also start heading out of the sea area BEFORE you have finished loading and still complete the loading providing you haven't left the area yet.
