It seems this patch changed location for the user files, so that first one is left over from before, the second one is newly created.
Came as a surprise to me I have to say. Just going off to check Macs too ...
After doing some more investigating, I'm not sure, but I think it might be the other way around, as all my old mods were found in the second folder (/home/<user_name>/.paradoxinteractive/Europa Universalis IV/mod), while only one that had recently updated was found in the first one (/home/<user_name>/.local/share/Paradox Interactive).

I tested by resubscribing to a few mods and they all showed up in that location as well, just with blank .mod files. I had the old .mod files still around (I moved them rather than deleted them), and when I copied one of them for a music mod into the blank file in the .local/share location and changed its supported version to 1.12 I was able to select it in the launcher and launch the game with no problems. Moving those files to /home/<user_name>/.paradoxinteractive/Europa Universalis IV/mod had the mod show up in the launcher but be unselectable (due to Steam redownloading the files including the blank .mod file).

So I don't know what all is going on, but at the moment mods can be made to run from /home/<user_name>/.local/share/Paradox Interactive/Europa Universalis IV/mod if you have a correct .mod file, but they don't run if they are in /home/<user_name>/.paradoxinteractive/Europa Universalis IV/mod. Make of that what you will, and I hope it helps. :)

(Also while testing, I discovered that trying to open the .mod files from the Transparent Borders and Recolored Water (TBARW) locks up my editor, so there's definitely something wrong with it. Might want to steer clear for now.)
Edit: Actually, that's a thought: anyone still having this issue, maybe try deleting only that mod and seeing if it fixes things? I have to run and can't test at the moment, but will try to do so after work.

Bleh, I preferred in when it was in the "wrong" place, but the game worked. Now it's allegedly in the "right" place (I have yet to see this directory appear in .local/share or .config) and the game is unlaunchable and every fix that's worked for anyone else has failed me.

Mod folders? Gone. Save games? Deleted. .local/share, .paradoxinteractive, and .config locations either wiped or never created? Darn tootin'. Reinstalled? Yep, on the third time. Amount of good any of this has done so far? None.

EDIT: Well, at least rolling back to 1.11.4 still works, for what it's worth.

I'm still having no luck with this. I have deleted everything to make sure there are no hidden mod files or settings, I have nothing on the EU4 steam workshop, I have deleted all other local files (saves copied elsewhere). I then did a clean install (patch not the new dlc), I swapped around -skiplauncher. Nothing. Game doesn't start, launcher doesn't start. Don't really know what to do with this now?

We are currently looking into the issues with mods becoming corrupted when uploading.
We are not certain if this is the cause of the launcher crash however and will keep investigating.
Once the hotfix for this is released we would like to get some more feedback.

Had same problem. After deleting all mod files in .steam, .paradoxinteractive (this folder I deleted completely) and in .local laucher appers without crushing. But before I did it I fouded "stupid" run method: right after "Prepare to launch..." window disappears or right before it disappears just run game again. After this "stupid" run method laucher appears and you can run game. This way I also founded that mod files are located another place than later (they was gray in mod menu).

As to me the problem is in steam workshop content checking mechanism or integration with it.

Same issue here. I have EU4 installed both on home desktop computer (Linux Ubuntu 14.04) and on business laptop (Win 7 64bit). I updated to patch 1.12 and installed CS. No issue on Win7 - the game always starts at first attempt. However, on Linux, it takes 10-20x attempting to start the game by clicking "Play" button in Steam library page. Then the launcher finally starts. If I play the game afterwards, by launching from the launcher, it runs flawlessly as before, so the problem is really in the launcher.

Following the advice here, I deleted all mods in both locations given above, and also unsubscribed all mods from Steam workshop, but no impact, the problem still persists. The only difference I can see in between those 2 installations is this: In Win7 installation, the list of mods in specific tab of the launcher is really empty ("no mods available"). However, in Linux installation, the same tab still contains mod "Thick borders and recolored water 1.3" (even after deleting from folders and unsubscribing from Steam Workshop, though it is greyed out, and there is some error message displayed ("This mod is disabled because it does not support current version 1.12 ...").

Hope this helps.

EDIT: I noticed later that there are actually 2 folders with save games and mods, and one of them actually contained that mod.

Interesting, I haven't tried it on the laptop yet - win8 - so there is still an un-updated version there (getting the laptop back off child or partner may be another matter!)
What I don't understand though is, unless I'm mistaken, I've never loaded a mod on EU4. On CK2 I have had loads but never on EU4.

So I did some more poking around - it looks like mods newly downloaded from Steam (which includes any that updated since the patch hit) either have a blank .mod file (mod shows up in launcher, just unusable) or a .mod file with a bunch of garbled binary code at the end, which keeps the launcher from opening at all for me. I've been steering clear of mods entirely for now. The hotfix patch notes mention fixing a bug related to files uploaded to the Steam Workshop getting corrupted, so hopefully that'll fix it.

yep still not working
previously I had -skiplauncher selected from an older bug with linux and the launcher, tried with or without this
Press play on steam, little window pops up saying preparing to launch .. and EU4 in the list of games flashes as syncing. This lasts about half a second. Nothing happens...

It seems the hotfix made things worse. For the last two days, repeatedly launching got around the double free; now it's core dumping all the time.

EDIT: I seem to have spoken too soon. A restart of my computer and it worked on the third or so try.

Do any of you still have issues with this?
If so, have you tried all of the below:
- Unsubscribe and delete the /home/<user_name>/.paradoxinteractive/Europa Universalis IV/ and /home/<user_name>/.local/share/Paradox Interactive/Europa Universalis IV/
- Reinstalling the game from scratch. (after the hotfix)
- One person has reported closing down an unassociated VPN program (ex. Hamachi, Evolve) caused the game to become responsive again.
- Update drivers (Graphics, .NET)

1.) Done the first, never had the second. I also went through all of the CK2 counterparts and wiped all converted CK2 games.
2.) Done it (twice since the hotfix)
3.) Don't have one
4.) Tried, wound up with earlier drivers before I had my system working again, since the v340 nVidia drivers managed to break my Xorg and even the 331 drivers I was using before are a pain to reinstall on my Ubuntu 12.04 based system after I wound up purging nVidia drivers to force the system to revert to a working driver/Xorg environment.

Can you check your /var/crash/ folder (requires apport to be active), and see if there are any .crash files there for EU.
These might give us some information.
