I have an interesting problem where certain mouse interactions permanently break after the CK2 window loses focus (windowed or full screen), when I change desktops.

I'm on Ubuntu 13.04 with Unity, running an AMD Radeon HD 6670 with first party driver 9.01.

What happens is that the map becomes unclickable for most interactions. The soldiers are clickable and (if I recall) can be moved. The menus and windows all work fine. I can't, however, click to view a province's details. More importantly, I can click the action buttons for my council but cannot actually place them into the world to complete those actions.

Additionally, I very rarely get corruption in the faces of some of my characters, where they look a little like other people.

Once it triggers (almost always on the first or second refocus), it stays until i quit and restart.

Any ideas? Anyone else get this issue?

Same problem here, completely different system:
Fedora 17, KDE, Nvidia Quadro FX770M with nvidia driver 319.32.
As soon as I use alt+tab to change to a different window, clicks on a given county are only registered once more, every further click is ignored.
It happens windowed as well as full screen, but it does not seem to happen if I use means other than alt+tab to change windows in windowed mode (clicking on other windows directly, clicking in task manager).
Also using steam overlay does not trigger the problem.
EDIT: Using alt+F2 to launch a new program or alt+F3 to open the window menu of KDE also triggers the problem in windowed mode. Seems to be caused by shortcuts containing the alt key.

Same problem, also 13.04 with Unity, nVidia Geforce 320 with proprietary driver from the packages. Do you have the steam version? I've tried "verify integrity of game cache" through SteamonLinux, but it never finds anything wrong. I still suspect it is a file corruption anyways. I think I may try uninstall/reinstalling.

It's in the threads linked by AndrewT, but not using Alt-Tab to switch applications seems to solve the problem. So play in windowed mode and use the mouse if you want to be able to switch to another application. To use windowed mode in the Steam version, right-click the game and add -windowed under Properties-General-Launch Options

Though it still involves the "Alt" key, I can verify that ctrl+alt+arrow workspace changes, even in windowed mode, cause the same issue.

In fact, at least the "faces mauled" part of my issue shows up sometimes if I just click another windows while CK2 is running
