This has to be one of the oldest bugs still in the game (well I sure as hell think it's a bug): while playing as a merchant republic, on succession the levies in all your city holdings disappear.

I just had a multiplayer game implode as a result of this, while managing an empire-level republic I died and won the election with a decent new character taking over. All the troops in my sizeable demense magically disappear and as my retinues aren't that large, factions go crazy. Less than a year later I am overthrown and playing a random old landed member of my family...

This is not new and has been around for at least the last year so I am left to wonder: is this some really crude piece of game design/balance? Some way of de-stablising the uber predictable and controllable succession of republics?

What do you mean by levies disappearing? Do they disband or are you unable to raise them? If the latter, does it show any modifiers?

As in with no troops raised, the troops "stored" in personally held holdings drop to zero wiping out all levies except those gained from the mansion. Most people in the MP group I play with have experienced it countless time.
