I just started playing legacy of rome expansion and I have no idea how to deal with rebellious factions. I mean there is no more option asking people leave from plot so how I can fight against factions I do not like?

Does AI vassals automatically leave faction if they like you more and join if they like you less or how it goes?

If people join factions, the only way to get them to leave a faction is through the use of your spymaster's scheme action.
You can also try to raise the opinion of whomever belongs to factions so that they eventually leave.
The Faction system was created to avoid easily crushed civil wars, or end plot easy resolutions.
Just don't anger too many important vassals at any one time and you should be mostly ok.

The long and short of it is if you are a King have only one King title and make sure your Dukes have their Dejure lands under them.If possible keep vassal relations 80+.If you want a stable realm.(at 80+ relations vassal will generally not start a faction and leave any they are in.)Best thing to do is breed for diplomacy and good traits in your ruler.

It is actually a nerf to many of the powergaming and blobbing ways of players.....but it is easy to manipulate once you understand the mechanics.
