I've noticed this bug while I strategically re-deployed whole formation from province, where another formation(s) reamined. When whole formation was put in the deployment queve, its leader was assigned to another formation which was in the province, replacing its leader with leader of re-deployed formation. When I wanted to assign the leader to formation after strategical re-deployment, I noticed this bug and had to reassign leaders of both formations.

...yes, and I play 1.06c no mod

This has been in the game a very long time. It's not a bug. Basically the highest ranking officer is left in charge of units in a province. Just switch the leader to a Mj Gen before SR the unit as Jackson63ii posted.
 
OK, thanks then. But personally, I do not like such behaviour.
 
Variation on SR leader shift

I had a similar problem - but with a twist!

I am playing 1.06c vanilla, 1936 scenario as Turkey.
I SR'ed a whole formation (because fighting in Egypt in 1940 as part of Axis, when Germany declared war on Soviets - so I had to shift forces to Caucausus in a hurry).
Problem is that the game reassigned my (newly-promoted) Turkish field marshal to a Romanian expeditionary force (led by a General). Now I can't change him away from the Romanian troops and am concerned that if I return the forces to Romanian control I will lose the Field Marshal permanently.

I have played past this point by quite a way, so would like a solution other that re-loading from before the SR - perhaps by editing the game file?

You're right. It is probably the only way how to get your leader back. Non-editing solution could be disbanding Romanian expenditionary forces, but I'm not sure whether your FM would go back to your officers pool. Apart from losing those exp forces...
