This is a suggestion list I made. I pulled some from reddit, and some I wrote myself, but I figured I would share it.
- detailed graphics option are hidden
- no options to adjust frequency of anomalies, distance to other empires, frequency of habitable planets
- you can rename fleets, but not individual ships apparently, you can, but it is not intuitive; the custom names are not preserved so the fleet names are frequently lost when merging fleets resulting in constant renaming of Homeworld fleet
- no autosurvey/autoconstruct options; no option to set constructors to build mining stations of only a certain type in a system, forcing micromanagement
- no option to set the game to pause after certain events, a staple of other paradox games
- lack of map modes displaying alliances, races and compacts
- lack of different textures for planets/stars
- mining/power production not being balanced - mining stations are useless unless at the very beginning
- fire power not being broken down into one of three categories, even as a tooltip
- a lot of technologies seem like unnecessary placeholders. What makes shard throwers different from lazers?
- sectors being confusing, bugged and useless due to AI maximizing pop growth at the cost of anything else
- sectors break observations posts and events associated with them - transferring the control of the observation post to the race being studied or worse
- too many triggers depending on a system being surveyed - if all the galaxy has been claimed/explored you can kiss the event chains goodbye
- all three late game crises boil down to the same game mechanic with minor flavoring - a megathreat with doomstacks appears and you have to destroy their starting/central point. It should be fleshed out if possible.
- Show how many stars a frontier outpost claims.
- Transports can't be customized. Sometimes it's impossible to invade a planet because you can't update their warp drive for the extra range.
- Boarding! It needs to happen. Perhaps the current transports could be renamed to "Shuttle" or something, and also be available as strike craft. Or something, there are dozens of ways to implement boarding in a fun way.
- Stealth! There needs to be a way to stealth ships, maybe by engine type or utility slots, which reduces the effective range of any sensors. It should also be possible to scout or spy on enemy empires this way, something which isn't really possible now.
- Spies!
- Proxy wars! I want to be able to fund rebels with weapons and ships in secret. Ties into spies.
- Pops on space stations! I really wish there was a way to put pops in a station or ship. Obviously they would have to be really expensive stations/ships, but would count as a tiny planet (1, maybe up to four slots total). Bonus points if you can put thrusters on it. Completely nomadic empire, anyone?
- Traits that drastically change gameplay, and effect which techs are likely to pop up/how expensive certain techs are. "Naturally Psionic", for example. "Simple Genome" would be another good one, which unlocks genetic modification sooner and drastically increases the chance of self-modification by your pops.
- Combat computers on your ships don't change the ship behavior much. They need to have more effect, and have more types. Skirmish is necessary, for sure. I actually put weaker engines on my long range support ships so they wont blitz into the enemy deathblob.
- Auto survey/Auto explore options. Auto collect debris for system option. Very important.
- Better army management. Right now you have to manually click each one and add an attachment. Ideally it would be nice to have a design screen for armies with more customization options.
- More interaction with space creatures. It would be nice if you could control with a tech, breed them, build devices that drive them off, or build devices that attract them. Interestingly I had a bug where a proto-species somehow gained control of a huge amount of those crystal creatures, and I had to bring my navy to fight them off in a huge battle. Fun.
- Ethos based wargoals! You should be able to take more planets if their ethos/government type is different from yours, or different wargoals. Maybe spiritual fanatics can choose to make their opponent let them build propaganda satellites above enemy planets that generate influence? Xenophiles can force migration on, Xenophobes can force the transfer of all nearby star systems, etc.
- Full Bombardment is weird right now. Currently no matter how many ships you are bombarding a planet on full, the chance that a pop dies is the same. It makes sense, because otherwise you could go to war and destroy all their pops, but sometimes I want to do that. Right now you have to wait a long time. Maybe a new weapon or a new policy?
- Purge is too easy. There should be resistance, or they could try to run. It seems weird.
- It is currently possible to get stuck if you are aggressively expanding. I had a game where I was surrounded by a federation. There was no way to expand. I made the mistake of taking a few federation builders planets. Spies, Proxy wars, or something would be nice to deal with that.
- Privateers! Anonymously paying pirates to annoy an enemy would be nice.
- The ability to filter habitable worlds in your empires. Seriously, finding your home type is almost impossible.
- New traits available only through genetic engineering, unlocked with certain techs! Making all your pops naturally psionic would be fun. Give them all natural armor based on what level of armor you have.
- More stuff with special resources! Right now they are mostly useless. I mean, Dark Matter would be awesome, but as far as I can tell it lets you build one module that gives your 10 energy and 10 physics? By the time I researched it, that was a drop in the bucket. Let me build special modules for ships that require special resources, or something.
- Traits that effect your species natural ethos inclination. I find it strange that roleplaying as a hive mind bug species some of my guys can eventually become individualists.
- A simple way to make sure slaves are moved around correctly. If I conquer an enemy race and enslave them, I want to make them work all my mines without having to manually resettle them all.
- Government types that can be unlocked with technology. Pscionic government? Genetically modified elite? Cyborg connected unity? Fun times.
