Alright, let me describe my problem:

I'm Roman Emperor and have absolute crown authority. I have given kingships so that I can centralize levy gathering on coastal provinces and so that I won't have to deal with dozens of vassals and their petty problems. However some of my kings began declaring holy wars all by themselves and I don't want that as it messes up both my borders and also results in some kings gaining more power than I want them to. I noticed that they are the kings that are outside of de jure borders of Roman Empire like Kingdom of Africa, Jerusalem and Egypt. Is there a solution to this?

Well i suppose you could declare war on the same target as your vassal and take the target before they do, other then that theres not much you can do except revoking the titles they gain from wars.

Happened to me few times - my dukes joined crusades. Though, it's not so bad, the outcome seems uncontrollable - your duke may become a king, and you won't even notice it at first!.

That really sucks, you know. I would suggest to make a kind of event for the liege, so a vassal can ask to join the crusade, and the liege can either allow full participation (declare war), only personal (like hajj or pilgrimage) or prohibit vassal's participation in the crusade at all.

Devolve the de-jure regions of your empire to kingdoms. Keep the non-de-jure parts split up between weak dukes or counts. That should stop them from messing too much with their heathen neighbours.

rules only apply to the jure territories ... this is how it is supposed to work, that's not bug

The thing is: they don't (at least when it's de jure vs not de jure war). As vassal of HRE and King of Denmark I was free to conquer half of de jure HRE, despite HRE having High crown authority, thanks to the fact that I, as Denmark, had my own Crown Authority laws.

I noticed that Egypt is getting incorporated in Roman Empire right now but only that one. Not Africa, Jerusalem or Italy. What's the condition to incorporate new lands into an Empire?

you need to control every single holding in a kingdom. there's probably one barony or the other still under foreign control in those kingdoms not drifitng...

Actually Baronies do not stop de jure drift. You need to control all counties and titles within in de jure kingdom for it to drift. This means one externally held duchy title can stop the drift.

You can have a double king, with the primary King title in the empire. Ex. King of Serbia and Africa.

Does anyone know any issue that might be stopping kingdoms to drift into empires? Because I held some kingdoms for over 200 years with *no* revolts of any sort as it to pause the time and yet they did not drift. It seems as the time passes so damn slower for no reason.

As long as one pays attention, that works well enough. Except if they have Gavelkind.

As stated above, you need all titles, or rather, no titles can be outside your realm. This means that you need to usurp any Ducal titles that may have been hidden away by accident. And, ofc, all Counties.
