I find it difficult to explain, basically, I control 4 kingdoms, Norway, England, Rus, and Sicily. I apparently wasn't very perceptive early on when handing out counties and duchies. I have kingdom "creep" between them. If I look in England, I see some counties with the Sicily flag, some with the Norway flag, same with Rus and Sicily. Thankfully, I don't have anything like that in Norway that I've noticed (unless it's a sub section city or bishopric that isn't readily apparent).

Is there any way to "align" these either back to their de jure locations, or at least all under Norway (my starting one)?

I figured I might be able to destroy England, Rus and Sicily, then recreate them, but that would probably piss off... everyone, and I don't even know if that would solve the problem.

If you control 4 kingdoms they should all be creating towards your primary title so long as you havent created an empire.

Easiest way to regroup them would be to go on a North Korea rampage, revoking every duke title and any count title who controls land inside 2 kingdoms. After that you can either destroy the king titles or hand them out to your Kingsmen creating 4 independant but allied Kingdoms. If your an empiror all those kings would be vassals rather then become independant.
