That doesn't seem hard unless you don't conquer anything then of course they are going to break off. I just took Riga and vassalized the Livonian Order it gave me enough with Holstein to keep the union and annex Norway and Sweden at leisure. You will need to improve relations so they don't get any ideas about rebelling.

Infrequent? When I'm not playing as Denmark, Sweden is always dominating Scandinavia. Sweden wasn't that a big power, they would never have been one of the great powers had it not been for Gustavus Adolphus II. Sweden becoming a great power should actually be a rare occurence in this game, Sweden was a very poor country.
No swedens provinces is worth like 160 in a deal. And if he could we would probably be screwed up by the giant coalition he would make.
Sweden was almost on pair with Denmark. The one of us haveing Norway involved in the wars won. Then we had this genious GIIA and his mate Oxenstierna then TYW happend and Sweden wrecked the balance for almost 100yrs. Until Denmark-Norway, Sachsen-Poland and Russia happend....
I'm just saying that without the genius that was Gustavus Adolphus II and Oxenstierna, Sweden would never have gotten an empire. Gustavus' father, Charles IX had completely destroyed the Swedish economy.
I always no-CB Novo, take enough to get my Providences above the limit for Norway, annex, then you can annex Sweden. Get relations high early. Never had a revolt yet.

Although they get angry at you, the key is to get allies with who they would usually get support independance for (Poland or Livonian order or both)
If you can get an ally with France, even better. I see no reason why you wouldnt ally with them during the HYW and just hide your fleets until its over

The AI managed to maintain the union for almost 100 years. Then I got "Take that Habsburgs", putting my dynasty in line for the Danish throne - when he came to power, the union mysteriously dissolved with no explanation. He was the legitimate heir to the Danish throne (and therefore also to the Swedish throne), so I'm not sure why that happened...
Post-1.8 I played a Denmark game where I conquered Danzig, sold everything to Holstein, culture converted, and joined the HRE. Managed to avoid Sweden declaring by making sure to have a number of alliances. I think I was 7 or 8 relations at one point. Just make sure to have allies. Also, don't discount Pomerania, Palatinate, etc. as potential allies. OPMs are terrible allies for this, 3PMs are good allies for showing strength.
Bro, I did it, and I'm just an amateur (is 1.8 the Art of War patch, or was there a more recent one?). Sweden revolted once, and Norway and Holstein helped me smash them. As I integrated the other two Sweden widened the **** up and never tried it again. Integrated well before 1600.
Really, it's a matter of careful play.
I'm not sure how anyone has a problem doing it as a Dane player. My struggle is keeping Sweden in the union of an AI Denmark.
I didn't find it very hard. Staying at war prevents them from breaking free. Lots of wars tends to make you stronger as well.

In my England game, Sweden won the early independence war and since then hit Denmark very hard (Danish DoWs on Hansa who annexed Holstein before leading to total occupation by Hansa, me and Austria were also a very bad idea). On ther other hand, in several test restarts as Poland Denmark was winning the independence war every time, in my current game they even demanded Sweden to renounce all their cores on Denmark and Jamtland. Therefore I don't see any big problem with it currently.
my first game after art of war was as denmark. Well its still going. Had to start over a few times in the first years cuz sweden declared independence very soon. Once it declared war on day 2 xD

Why would you like to keep Sweden in the Kalmar Union? Makes for an extremely boring game indeed as Denmark. I'm glad to see the AI more eager to get out. It should always be hell bent on getting out no matter what.
