Looks like an AI issue. It would be great if you could provide us with the save so we can see exactly what went wrong with their behaviours.

In the meantime, if you want a somewhat gory fix to your situation, just use console commands to imprison the Jihad caller : should give you 100% battle score and the jihad'll be called of soon after.

AI's probably confused because the target of Jihad doesn't hold land in target kingdom anymore, which should end the Jihad anyway, as Dracko pointed out. We've made a ticket for that.

So yeah, since you're in Ironman and thus can't open the console, you have a few possibilities ahead of you : trying to solo the enemy to increase the war score to 100%, do the exact opposite, wait until your character die and not join the crusade again or try Dracko's trick which would, however, break the Ironman status.
