So I took religious ideas as my second group (after Exploration) in order to convert the Indies, upon which I'm promptly tagged with a -5% missionary modifier. Can it really be intended that Japan should be completely shut out of missionary activity for most of the game? Seems kinda silly. Also, the repeating Honnoji events . . .

There is a decision you can take that removes the modifier, the only thing is it costs 200 of each MP and requires good stability and legitimacy.

Personally in my last game it took me more than 100 years to get rid of it because of a dynasty change and rulers with weak claims.

Hmm, the decision I'm looking at (200 of each MP) only offers a +1% bonus to missionaries and -3% heathen tolerance according to the UI. Are you saying that it will also remove the -5% modifier from Foreign Trade?

Yes, it will remove the -5% malus from Western Trade with an additional +1% global missionary strength bonus. After you enact this decision, an event will eventually fire where you have a choice of continuing the Sakoku Laws (or question them). If you continue to follow the Sakoku laws, you'll receive an additional +1% global missionary strength until the Emperor's death.

Also, once you border a Christian province, you can pass another decision called the Anti-Christian Edict that provides another +1% global missionary strength at the cost of +5% stability malus. If you get all of these going with Religious Ideas, then it's pretty easy to convert all of your provinces.
