I haven't played for a while so what is the current meta about this? I'm playing as Poland, conquering all of Europe and Asia but staying out of Africa for now.
I plan to move my capital to a single African province and then move it to the new world to avoid colonial nations... or do people do other things to keep the game interesting late game?

Because I do not remember "colonial nations swarm" as a fun play at all...

Depends on what your goal is. If you wish to true one tag, then yes, moving your capital to a colonial region is still a thing, but outside of that I see little point in doing it. If you want to do a meme run, or just TC up all of the Old World after conquering it to get ludicrous income are other reasons to do it, but as I said, it really depends on what your goal or personal style is.

In previous patches you could totally ignore the natives in the New World while colonising with impunity, and conquer them "whenever you got around to it".

Now you need to bring an army to support your colony or colonies and win some wars, the hardest part of which is the manpower attrition when sailing across the ocean (i.e. the natives are not hard to defeat in combat).

While I think the changes have gone too far towards strengthening the natives, the previous situation was ridiculously easy for the colonisers and not in any way a challenge.

Slight side-track: You don't have to ship them across, you can simply recruit new armies in your colonies. (Preferably in peacetime, when they aren't occupied.)

In the current meta (assuming you have all the DLCs), once you establish a proper colonial nation those things are just money printers for their overlords. Start off by making them self-governing until they run out of places to colonise them switch to Crown Colony to tax them into space.

Invest the resulting pile of money in whatever evil plan you had for the rest of the world.

As others have said, the natives are tougher now, you can either cheese it by turning off Conquest of Paradise or train up some troops in your colony and destroy them (claiming their tribal land as your own for an instant land injection to your colony without having to grow it, an excellent alternative if you're not playing Iberian) if you want faster colonies at the expense of having to actually put in some token effort.
