Invisible save files?

I went to export my game into EUIV (as a test to see if it'll work), I had saved the game many times previously, however when I started up EUIV, the mod for my save was not there. I quickly went back to CK2 only to find all my saves missing. After I shut down CK2 and restarted it, I was able to select the saves from the game, but when I select them my map goes black and there are no playable characters.
I should mention I am using mods, but none of which should affect the converter;

The saves are of course there somewhere. If created with a mod active they'll be in the mod's own save folder I expect, not sure how they'll convert though.
