I've been playing the game now for a while and I found that when you integrate a Vassal peacefully into your empire, you get the same negative debuff you would when you invade a planet, so I'd like to suggest changing this aspect of the game. I'm not saying to remove the debuffs, but to split the debuff into "New Administration" and "Recently Conquered", the latter already being in the game but receiving a nerf to how much it would negatively impact the planet.

Recently Conquered would only apply to a planet that was taken over by a military force, giving -15% happiness to the population.
New Administration would apply to planets that have either been taken over by a military force or integrated peacefully into an empire, giving -10% happiness to the population.

I think this split would help balance out the game more and provide something extra within the game rather than the "Recently Conquered" being applied to both integrated and invaded planets.

Also integrating a vassal should grand you survey of the integrated parts, you get all the mines and resources but everything stays grey on the galaxy map until surveyed.

I actually prefer having to go back and survey annexed territory because it gives you a good chance to find precursor artifacts and other anomalies. If the territory became survey after the first empire reached it the exploration aspect of this game would disappear after the first 60-80 years.

What I would like to see is an increase to annexation times, currently in my 200+ hour game a nation being annexed will take over a century, its insane. I know I'm basically at the end of the game, I've beaten the Unbidden, the fallen empires, I own a quarter of the galaxy but still. And these long annexation times have been persistent throughout my game taking generally 50 or so years to annex a small vassal with 5 planets.
