I'm coming back to EU4 after spending some time playing CK3. CK3 has some interesting content, but I found it to be a shallower game overall. That said, spending some time in a different strategy game that doesn't have the same quirks as this one, then coming back, reminded me how utterly bizarre some of EU4's quirks are.
I'd say the one that's really standing out for me is the way institutions work when playing anywhere other than Europe. It is weird and annoying for a tech level I was close to unlocking to be slowly pulling away from me because of cultural changes in a part of the world I don't even have contact with. There is also the impending impact on innovativeness. I'm Ethiopia, and have 23 innovativeness in 1512. I was out front on a couple techs, and even for most of 2 entire idea groups. However, if I don't stay caught up with people I don't even have contact with, my people are going to forget how to innovate, and everything I worked for on that front will be lost. This part is also annoying, as my people are stilling thinking of things themselves, this is still innovative. The fact that people they don't have contact with elsewhere in the world are ahead shouldn't make my people any less innovative.
A change I would suggest would be to change how technology costs are impacted by institutions. Rather than a fixed 600 cost per tech for every tech, have the technologies escalate in cost based on their rank. Then have institutions offer a discount on tech cost. This way, say level 8 techs, wouldn't get more expensive as the game progresses, but at a certain point I would still need institutions to progress as high level techs become prohibitively expensive without institutions.
The other thing I forgot about, as I was quite busy due to interference from the Mamluks (who nobody seems to be taking down by the way), and completely forgot about the meta of dropping a brand new city in open land to generate a local replica of an institution. This is so strange, why is this still part of the game?
