Yep, always have a fresh install ready and use individual folders for mods & DLC.

One thing that might save you some work - did you, after installation, remove the map cache? If you DID - try without doing so.
Beyond that, keeping one clean install around is always to be recommended.
Plain HOI3 - SF - FTM should work fine if you need to reinstall.
