So my current char, Emperor of Hispania have second wife (granddaughter of former Kaiser of HRE) and because of Black Death, she inherit Duchy of Bradenburg & Damascus.

I don't know either she change Succession Law of Duchy of Bradenburg or the default setting is Primo, my heir to the throne of Hispania (and my grandson as the next in line) will inherit it if my second wife die.

So, if my heir to throne of Hispania indeed inherit Duchy of Bradenburg and become vassal of HRE, will he bring my grandson with him? Because if the answer is yes, it mean I'm f**ked since there is a high chance he will became German, and I can't assign guardian to him (I forgot the full note, but something like he will be take hostage by foreign power).

Is there a way to make my grandson stay in my court? Right now my char only have 1 grandson. The second son of my char still a kid (7 years), so kill the grandson isn't the answer.

Most likely, yes, he will take your grandson with him.

You can work around this issue by manually appointing a guardian for your grandson - the AI probably won't change this after inheriting a title, especially if it's a guardian they approve of. (Eg. Appoint yourself as the guardian for your grandson.) As guardian of a child that's not in your court, you receive the education events but you cannot set the education focus. (So, the AI will probably make a dumb choice of focus, but you will hopefully be able to mitigate it.)

An alternative workaround is to kill yourself right now. (Either literally kill yourself via suicide, or by deliberately putting yourself in dangerous situations until you die - scurvy from being permanently at sea is generally considered the fastest and most predictable.) This ensures you will always have complete control over your grandson's inheritance... although the cost might not be very palatable.
