One aspect of HOI4 which I have not seen addressed is how that it is not just the military which will be taking up a countries supply of manpower. the United States for instance had a massive portion of it manpower working on providing the tools of war to her military and her allies. A nations technology and overall organization should have a direct effect on how much manpower each unit of industry uses. Thus there should be a point where there is too many factories for a nation to properly man with its civilian population. and in the act of manning the industry it will leave the military under staffed.

thus to be concise:

my thought would be that factories actually use manpower in order to operate

Yes, I think that what we see as manpower is the amount left for military use, (it is easier for them to balance manpower if it is one output, rather than trying to spend effort and complexity to model multiple inputs).
