There is a factor in the AI logic for joining an independence faction that makes it much harder if the vassal is in the ruler's de jure territory and shares both faith and culture with the ruler. The comment against this factor is "Avoid making an independence faction against my liege if they are my De Jure Liege, of my Faith, and of my Culture ( we should Depose/Claimant instead )."
I believe that this factor should also apply if there is a claimant that shares the vassal's faith and culture, as they would want to put the right person on the throne rather than abandoning the realm. Doing it this way would mean that the Byzantine Empire would no longer explode into a dozen independent themata when a Catholic inherits the throne - instead you would get a war to put a good faithful Orthodox claimant on the throne.
