I think it shouldn`t be hard to implement (in most cases, few of features here would need some more effort to implement).

It is pretty funny to see islamic theocracy with +1 papal "influenza" or any non catholic theocracy for that matter. Also it would be nice to differ theocracies in therms of hmm aggresivnes, I don`t know how to name it properly but there is huge difference between military orders like teutons or islamic fanatics and rather peaceful HRE bishoprics. SO below few suggestions:

NOTE that: I am not speaking about NIs, only about gov. types.

Catholic theocracies

Bihopric;
bonuses: same as now
elections (after death of previous bishop):
a) as an overlord - pop up event with options
1) deus lo vult - pope/archbishop send a new bishop in place of a decesed one + 5 papal "influenza" -10 prestige
2) I heard my cousin is looking for a job... - gerhard von yourdynasty will be new bishop of derpington bishopric -5 papal inf. +10 prestige. It may also give some minor % for catholics reform desire
b) as an bishopric
1) back up pope`s candidate - +5 papal inf.
2) back up overlord`a candidate + 6x or maybe 12x month income. It may also give some minor % for catholics reform desire
3) Your holiness, divine states shouldn`t be under rule of no human but God (and Your Holiness) only - try to convince pope to help you in gaining independence, chances: 0.5 x papal inf = % (max 50%) each try cost you 12xmonth income (bribes in curia etc.) and -100 to relations with overlord.

option 3 should fire an event at overlords country but im still thinking about it...

Monastic states (military orders);
bonuses: +2% missionaries, -3 tolerance for heretics and heatens, +10% morale against heretics and heatens
elections (after death of previous grand master):
1) deus lo vult - pope/archbishop send a new grand master in place of a decesed one + 5 papal "influenza" RNG stats
2) Your Holinnes there`s this faithful young man in our ranks ready to serve God and stuff... % chance of getting new Grand Master with pre-RNG (visible while taking decision) stats, % is connected to current papal inf. 1 to 1
3) My lord ! don`t you think that one of your greatest knights should lead our order to glory... ? + 100/50/25 realations with X kingdom, -10 papal inf., + *** gold, GM with pre-RNG (visible while taking decision)

X country would get also an event: 1,2,3) of course, and take this donation also: 12 month income, 6 month income, 1 month income + 100, 50, 25 relations, + 20/10/2 papal inf.

4) It was dark, I was young but oh well... my son need to take what is rightfully his -20 papal inf. +2 unrests new GM with RNG+2 stats appears, +1% reform desire for cat.s

Archbishoprics;
bonuses: +2 true faith, -2 heretcis, +10% tax modifier
elections (after death of previous archbishop):
1) deus lo vult - pope sends a new archbishop in place of a decesed one +15 papal "influenza" RNG stats
2) Your Holinnes there`s this faithful young man in our ranks ready to serve God and stuff... % chance of getting new Grand Master with visible but RNG stats, % is connected to current papal inf. 1 to 1
3) My lord ! don`t you think that one of your nobles should take care of these lands... ? + 100/50/25 realations with X kingdom, -20 papal inf., + *** gold, GM with pre-RNG (visible while taking decision)

2) Dear Patriarch, there`s this young man ready to lead this state... - 5% of patriarch authority RNG stats
3) My lord ! don`t you think that one of your nobles should take care of these lands... ? + 100/50/25 realations with X orthodox kingdom, -10 % of patriarch authority RNG+1 stats + *** gold,

X country would get also an event: 1,2,3) of course, and take this donation also: 12 month income, 6 month income, 1 month income + 100, 50, 25 relations, and + 2, 1, 0.5% for missionaries until death of new pop.

2) back up overlord`a candidate -5 of patriarch authority; + 6x or maybe 12x month income.

BONUS(hard to implement): orthodox theocracy could try to become the Patriarch but I have no idea for now what should be the proces and what bonuses it should give.

Islam:
Well i don`t know if there were any others theocracies than Caliphate, but I think for the game purposes islamic theocracy could be divided into Caliphates (free and vassals) and as a bonus when this ordinary Caliphate unite enough land/unite islam it will become Grand Caliphate with new bonuses.
Anyway
caliphates (Free and vassals):
bonuses: +3 to own faith, -4 to heatens and heretics, +3% for missionaries
elections: I don`t know how it should work in islamic states

Grand Caliphate (after uniting islam or gathering designated lands)
bonuses: +5 to own faith, -15 to heatens and heretics, +5% for missionaries -150 relations with all infidels
elections: none. "stable" dynasty

Buddhist, confucian, neoconf. theocracies:
bonuses: +2 tolerance to all, +5% discipline
elections: just RNG.

I`m not sure if there were coptic or protestant theocracies (as far as I know none protestant, reformed etc. theocracy existed but I may be mistaken). As you can see, I have better historical background when it comes to catholics theocracies, but I hope sb more expirianced with other religions make here valid suggestions.

As of 1.8. Noble rebels will not work. So for this patch theocracies are stuck forever with bad local autonomy, no RM/PU and no elections. Please give some love to theocracies (or more possibilities of switching in-and-out)

I like the idea of Bishop elections (it has a lot of sense).
