I doubt this is feasible on the current engine we have now, but what if instead of the generic governments we have now(feudal monarchy, etc.) the different parts of the government were modular, sort of the way Civilization 4 did it(and to a lesser extent V2), with bonuses and malluses depending on what you chose?
There could be different levels to change like:
You would choose what general type of government it would be(Despotism, Monarchy, Republic, Theocracy)
What social class had the power(nobility, merchant class, peasantry/proletariat)
Constitution(none[i.e. absolutism by the executive arm], limited, influential)
Military(draft, volunteer, compulsory standing army, etc.)
Religion(one religion, toleration of heresy, free religion, etc.)
I dunno. Maybe it's a dumb idea. But I think it would add a lot of depth to that section of the game.
