Please explain your issue is in as much detail as possible.
When you take over characters by annexing a country they keep various moral modifiers they had in their "old" nation at the moment of the peace treaty. IMO, this is illogical - why should I get penalized for (or profit from) how the old ruler dealt with a character during an event? And is it intended that characters which were granted "free hands" in the past get the -15 penalty for revoking it in the moment you "conquer" them? Ok, technically that might be correct - my full conquest of their old homeland means they have lost their job, which automatically revokes the free hand state -, but is that extra penalty also good from the view of gameplay? For my taste it is a random extra penalty, which feeels unfair, as I have zero control who is affected.

Steps to reproduce the issue.
1. Call up the character list or family tab of my foe Turmodigia and search for a character with the name Epatticus Sinatus
2. Check his moral situation. Pay attention to the morale modifiers I marked in the 1st pic
3. Now sign peace in the ongoing war. Annex entire Turmodigia and the single territory of Clunia (belonging to their ally Arevacia)
4. When the dealing with the elites event comes up them, choose the 4th option and give refuge to all three families
5. Let the game until new month has begun
6. Check moral situation of Epatticus Sinatus again. See that two event-related modfifiers persist and there is now the penalty for revoking the free hands in place (2nd pic)
