Game creates odd folder for mods, bricks/breaks mods

So I have documents re-assigned to my D drive, which I believe causes the issue.
When I downloaded a mod on steam, it didn't work. It shows up in mods but choosing it does nothing. It does work for my friend though. Was odd I thought, looked in the usual place for mods
D:\Documents\Paradox Interactive\Imperator
Mods folder is missing. But everything else is here. Save games, cache etc. So Imperator: Rome is in fact using the proper folder as all games do.
Using directory monitor I discovered that, for whatever reason, the game makes an entirely new documents folder to store mods in. Mods that don't or can't function.
Game created this: C:\Users\Yuri\Documents\Paradox Interactive\Imperator\mod
Note that "Documents" is a folder that didn't exist in my C drive due to me re-assigning it via windows to the D drive to save on C drive space. So the game just went off and created it. This has never been an issue with any other game or program. Works perfectly fine with CK2 even.
I assume the mods folder is an absolute path? I don't know.
Either way this completely breaks mods, they don't work at all regardless of what I tried. I tried placing them in the D drive documents folder et cetera.
