Standard 'Theocracies' really ought to divide into two government types: Holy Orders and Archbishoprics (different names according to religion). Holy Orders should get the autonomy thing, as they are meant to be expansionist. Archbishoprics should get more 'soft power' bonuses, such as papal influence or diplomatic reputation (representing the fact that these are figures of relatively modest temporal power, but great spiritual authority).
