In IN the emperor at the start changed if you changed to another bookmark and then returned to an earlier one, if I remember correctly. Maybe this could be the cause?

This. This bug was in IN and is indeed caused by playing around too much with the bookmarks before you start the game.

I noticed Hungary being HRE in 3.2. Which I found odd. I only started one 3.2 game though, so I don't know if it would be Bohemia in other starts.

As said before, whether Bohemia or Hungary became HRE in IN depended on what you did with the bookmarks. IIRC, starting without clicking any bookmark made Bohemia HRE, while using the GC bookmark (same date) caused Hungary to be HRE.
What makes Bavaria be HRE?

But what culture would they fall under? And what about House Atreides? I'm thinking east slavic for Harkonnen and British for Atreides...

Partially, it could be that it was affected by selecting a starting screnario, or selecting a starting scenario and rolling backwards... but not sure.

I just said it might be intended and Duke jumped on it with his "omg sandbox hell" stuff. It may well just be a bug.

Well i said it is a bug and even had a theorie how it might happen. But when you said it might be intended and i saw this Bavaria thing i got scared, because as others have pointed out at least a historical start is a basic concept of the game. Changing this would be a bad design decision in my eyes no matter how little YOU care about history. But with taking steps in this direction i actually dont see if it makes any difference calling a House Harkonnen as randomness takes over. I bet there are even people out there who would like to see laser guns in EUIII and say i shouldnt be so lame and accept them...not my cup of tea, sorry.

I was wondering about this too. I started a game at 1399 as Austria and I was emperor and Bohemia was not an elector.

Yep, me too, but only after that I was playing around with scenario and date selections (and in the end I started the game at 1399).

Edit: I personally don't mind it.

Good lord. Look, just because I wouldn't mind a little randomness in the startup doesn't mean I hate history. There's a middle-ground between agreeing with you and wanting pewpew lasers. When you play do you use historical monarchs/leaders/advisors? No? Is that because you "DON'T CARE ABOUT HISTORY AND PROBABLY WANT DINOSAUR-LASER CAVARLY" or because the game is more enjoyable without them?

Well not so much laser guns, since we don't have them even nowadays, but I could imagine that there would be rocketry. I mean, it's not that far off the EU3 time line. If some nation advances far enough in Army Technology, I think there should be rockets available. You'd get an army set up in (3000/6000/2000/5) where the last number would be the amount of rockets. We could add "rocket distance" which determines how many provinces distance you could shoot the rocket, and then add the "rocket distance map mode" to get a quick overview how far rockets can reach. This would be perfect for the next patch.
