It will be my first game playing as an HRE member. How does it work annexing territories as HRE member, and/or Emperor? I mean avoiding illegal territory...

If you annex provinces directly, you receive a prestige drain per province until they are cored, and the Emperor can demand unlawful territory, which will restore the province to previous control if accepted and slap that province with a decades-long debuff of tax and manpower decrease and revolt risk +10 if denied. However, this demand cannot be sent once the province is your core, or if you are at war or if the emperor is at war. Hint : Start another war or refuse to peace out of a second ongoing war while the province cores and you cannot receive the demand to return it.

If you annex an entire nation, either as part of above or as the result of diplomatic annexation, you receive a stacking -30 malus with every HRE member that decreases per year or vanishes entirely after 20 years.

I still don't know what you're talking about. Austria tends to diplo-vassalize and peacefully annex Baden, Alsace, Wurtemburg, etc. Where are you getting the idea that Austria is getting the province due to demanding unlawful territory? It does not go to the Emperor when another nation has a core there and Austria does not.

It is early 1510. Magdeburg call the catholic reform. Even though I conquered them I could not avoid them to expand protestatism. Until what year it is expected to continue spreading?

Dont be skeered of unlawful territory, it aint no biggie.

Anything over 2 provinces however, vassalize then annex. For single province (and even most 2 province) states should just be annexed. AE fades much faster than 'annexed a member of the empire'.

Best way to avoid unlawful territory all-together is be emperor yourself.

You cannot stop the reformation, best thing you can do is try to force states back to catholisism through war after the rampant spread, dont bother during the spread. However protestant is a better religion than catholic overall, so convert yourself and force others to join you for best results.
