Can somebody please explain to me how the system for how HQ units affect stacking? Please could you illustrate it with an example or two, I thought I did understand the system but now I have my doubts

That tutorial is a bit confusing.
Does a HQ give you a bonus even when the HQ is not participating in the attack??
That was the impression I got.

It does.
You can just leave it where it is.
It just have to sit in a province that borders whatever unit you want to have the bonus.

I didn't find it confusing. I think it was precise and to the point. Very good.

I think you get the bonus even if the HQ is not attacking (note: I 'THINK')

So is it best to have low ranking generals attached to HQs so I can keep my Rommels and Guderians on the frontline and command double their number of units? Or does the skill/traits/rank of the officer attached to the HQ have some effect?

Only Generals or Field Marshalls can make HQs work.
I think the general with the highest rank + Experience lead the attack.
So if you have General Rommel with 23 xp and General Guderian with 45 xp, Guderian will lead.

No.
You have to have either a general or a marshal commanding it.
I usually group it with my armour and mec. It counts as a "soft" unit, and when grouped with "hard" units, it'll help to provide the combined arms bonus (1 soft per 2 hard, or 1 hard per 2 soft).

So then its best to have it commanded by one of my skill 0 old gaurd field marshalls? I like that, maybe the old fools can make themselves useful :)

Last question from me. How many do you all use for barbarossa. I have the 1 I start with, 2 being build and get an Austrian HQ after anschluss, do I need more?

That is one of the few ways they, the old farts, are useful, yes.

I usually build 5. But it depends on how you manage them. They should cover the whole front. You never know if a breakthrough chance reveal itself.
5 is because that is usually how many armour groups I have. One for every armour group. And I make sure that there is an armour group close to any action.
Oh, and that is 5 total, so actually 4 build.

Whether to use HQ alone by themselves or within a formation will forever be debated. It will also vary by country since they are expensive.

For Germany I build six and allocate 3 in north, 1 in middle, and 2 in the south for Barbarossa. I use mobile formations of 2 Pz with 1 motor inf div in the south, and they can attack from different provinces without penalty, so they often do not need an HQ. One HQ trailing behind is fine as long as that is protected from air attacks (never move it alone). I use the HQ for the inf formations in the north to allow more inf div to attack from one province without getting command penalties.

But it's all preferences are you learn the basic rules. The Land Combat FAQ at Wiki should also help you with rank command principles for formations and HQ:

Yes, if they participated. The point is they don't. Or don't have to.

Divisions in combat get their Skill Level and Traits from the Leader who directly commands their Formation... NOT from the highest-ranking leader in the battle, NOR from the guy running the HQ.

If a zero-skill Old Guard were commanding the HQ plus two Infantry Divisions in his own Formation, then no matter how many Divisions were involved in the battle, ONLY that HQ plus those two Infantry Divisions would receive his zero-skill and Old Guard trait. All the others would get their Skill and Traits from their OWN Leaders.
