I've just conquered every province of Korea, and have 100% 'peace' advantage over them. However, for some reason the annex option isn't showing. They're in a military alliance with China, would that have something to do with it?

It's better to conquer 15 provinces at 1 BB apiece, than 2 provinces for the same BB. So force-vassalization and diplo-annexation are the way to go. If you're in a defensive war, you can take some provinces (same cost) ; same if you have cores on provinces.
