I am not sure what I am doing wrong but it seems that no matter what nation I play as I cannot seem to have a successful crusade. There seems to be an endless series of 10k armies coming from Egypt. Am I missing something. What are some strategies of pulling of a successful Crusade 1090?

Won the first crusade as both Holy Roman Emperor (von Babenberg dynasty) and William the Conquerer (hard settings).
And I must openly admit if in my England game I had joined right away it would have been way easier, but I had decided to not join, so the pope excommunicated me, and it was rather obvious what I had to do to get back in ^_^

It depends mostly how you are able to beat those mentioned doomstacks in the field so you and the papal army have time to siege the holdings without having to run away all the time. you definitely need a navy to engage and reinforce quickly, try to keep the fights to the coasts of Ascalon and not having your army pulled inland (so in case some 12k doomstack attempts to swallow your King's 6k army, you quickly jump on the boats instead of running in the desert).
Once you have managed to win a battle, chase down their army and wipe it out to almost the last man, then quickly join up with the papal army and assault holdings until the next egyptian force arrives.
You hopefully have high city taxes as you will find out you will have to hire mercenaries to support your levy once they have managed to fight off a few egyptian forces.

And yes in 90% of the game I see the first crusade fail unless the Fatimids already have a succession crisis or the Byzantines fight the Egyptians that very moment.

Are you starting in 1090? If not, just expand a lot from 1066. If you can field as much, or just a few less as the HRE, your team will have few problems, depending on how much support you get from the rest of Europe. The Pope usually has large stacks, but Egypt will have bigger ones. Defend his stacks with yours, but sometimes you might want to wait till the Egyptians get to a river crossing. Usually something like a 5/8 ratio will win on the defense at a river crossing. Sometimes its a lot better, and you can win with half or a little more.

Reinforce again once your troops die. Keep slinging men at the enemy. I hardly ever have a failed first crusade (I hardly ever see the AI fail their Crusades, even). The biggest thing to make sure of is that your King is NOT commanding in the front lines. If he dies, you will be out of the crusade.

focus attacking where the enemy troops aren't ...

sounds obvious, but given that you don't HAVE to attack within the area thats challenged by the crusade ... when an active part of the crusade i most often attack the areas west of Alexandria, hell, i've managed to win crusades that way with Bohemia in 1090 (you know how hard winning a crusade is with only 6 boats?)
