You might want to check out the JSGME mod enabler program as another option to what's already been mentioned.

Finally I have time to install and use JSGME.
Now I have only one installation of Doomsday and easily can turn it into DD1.2, DD1.3a, Armageddon 1.0, Arm. 1.1, Arm. 1.2 and to enable/disable CDCP, my or any other mod. Works just perfect!

Not to plug my mods (really!), but JSGME and instructions on how to use it are included in both my mods. I won't be mad if you keep JSGME and chuck the rest.
