OK, this is a strange situation, but my prior king's son I granted the Kingdom of Jerusalem to, while I was the King of Pomerania. This son was also the Duke of Mecklenburg. Well, he has now taken the throne, and strangely, while he was my heir, the Kingdom of Jerusalem started incorporating the Duchy of Mecklenburg which is currently at 26/100 years finished.

Since he has taken over and I am now playing him, I changed my primary Kingdom back to Pomerania, and held on to the Kingdom of Jerusalem for myself, but it seems as if the Duchy of Mecklenburg is still incorporating into Jerusalem. It is de jure a part of Pomerania, and it would be strange if those lands became part of Jerusalem. Although I plan to obviously keep both Kingdoms for myself, I'd prefer if those lands remained part of the Kingdom of Pomerania.

Is there any way to stop this incorporation from happening?

To answer all of your questions, both kingdoms are formed, and the capital of my current ruler is in the de jure duchy of pomerania. I control both the duchy, both kingdoms, and the county. The shift started when son (now my king and current ruler) had Jerusalem as his primary and only kingdom and Mecklenburg as a duchy.

Dutchling, it appears as if the timer is actually going up. It's somewhere around 30 years into incorporation now.

Is Pommerania your primary title? duchy de jure drift occurs towards the primary title.
...if you own the Duchy, yes. If someone else owns the Duchy, it drifts toward that character's primary title, regardless of which title you claim to be primary, and even inside your multi-kingdom realm. For example, for a multi-Duke, it's wherever the capital is, so you can indeed have drift away from your primary title if their primary holding is in your non-primary kingdom.

edit - which is exactly the wrong way to say it. The player experience has proven that you can have the primary title and the capital in two different duchies, and shown that the primary title is the key to the direction of drift and not the capital itself. Though I don't believe I have ever, ever seen the AI split the two up like a player can, I may be mistaken looking for the capital Coat of Arms to predict the drift direction of a Duchy I don't own. It's just so much easier than clicking through character or title screens.

You could try dissolving the kingdom of Jerusalem to remove any traces of its existence, cancelling out the incorporation of the duchy, or vice versa if you want the other kingdom as your primary title.

The only major disadvantage of dissolving a kingdom is that it will make the vassals located in the territory of the kingdom to dislike you.

Only while they, or you, are alive.

In general I'd suggest only ever keeping one title at your primary level unless you need it to press de-jure claims.

You could also change the 100 years it takes for a duchy/kingdom to drift to 500. That way, nothing will ever drift into another realm.

I did this because every crusade in my game ever failed, and the kingdom of Jerusalem was reduced to the duchy of Oultrejourdain. Jerusalem wasn't part of Jerusalem anymore.
