How to increase tolerance of heathens and heretics?

This is my second "real" playthrough of EuIV. I'm playing as Vijayanagara in India, and my empire encompasses all of southern India. However, with that comes many religious minorities which generally stir up a bit a trouble, especially when I'm trying to get rid of my overextension (on my way to doing so).

Along with that, I'm weird and I like to roleplay being a tolerant nation in most of my games in EuIII because I'm kewl :3.

Besides the Vijayanagara NI and random events, is there any way to increase tolerance of heretics and heathens? I've scoured through the wiki, yet I can't really find anything. Anybody care to shed some light for my nooby self?
