So I'm trying to play von Wittelsbach house, trying to grab the duchy of Bavaria. If I recall correctly if you had a certain amount of territory in the de jure duchy, you could usurp it. All I can see now is a claim button. But the pope wont grant it because of positive view of Duke. In the marriage game, the duke wont even consider a marriage to any female relatives to any of my male relatives, unless it is matrilineal. I've not really played this game since the Rajas of India DLC, so I'm pretty green now with all these changes to the game. Anyone got any ideas?

You should still be able to usurp if you hold 51% of the title and the current title holder is 1) not at war and 2) not a heathen with land within the realm. Screenshot?

There must have been a change in some older patch notes. You can usurp a title only if the old owner does not hold any lands in de jure of that title. If duke of Bavaria still holds lands in de jure duchy of Bavaria even if you control more than 51% you wont be able to usurp it.

If you're more powerful than the Duke, you can push for elective faction, and then subsequently pretender claim. Only issue may be the Kaiser likes the Duke and will push Realm Peace, when war breaks out.

Isn't that only for members of different faiths, e.g. a Catholic trying to usurp a Pagan duchy? If they're the same faith, OP should be able to usurp it normally assuming he holds 51%.

Here's the conditions for peaceful usurpation:
  • Control 51% of the land of the title in question (80% for empires).
  • If current ruler is of a different religion and title is his sole remaining primary title, he cannot control any land within the title's de jure borders.
  • If current ruler is a fellow vassal of your liege, you need to have a claim on his title.
From the sound of it, the third piece is what's blocking you. If you have a foothold in the duchy already, you can solve the problem most reliably by using the "Fabricate Claim on <duchy>" plot in the Intrigue menu, whereby you'll conspire with fellow vassals to get a strong, inheritable claim on the duchy. IIRC it's an Intrigue-based plot, so you can use your spymaster to Build Spy Network for a bump in plot power.

Turn off matrilinial marriages and you'll be able to get marriages just fine, just pray you don't get a woman on the throne. Besides that just murder his entire family.
