So I just started playing again after about a year. I only kind of know what I'm doing. Anyways.

In my game, I found what I initially thought was an awesome system- 3 planets, all 80% habitability, all quality 18+. However, upon surveying the system it turns out that every planet had a civ on it. One of the planets had a pre-sentient species, which is fine, but the other 2 had iron ageish fanatic xenophobes. How do I get rid of these jerks? They are sitting on prime real estate in what would be the best system in the Galaxy if I could just get rid of them. Building an observation post and infiltrating their government seems pointless, since they are fanatic xenophobes and all.

I tried invading in the hope I could kill them off that way, but that doesn't work either. I've got to be missing something in dealing with these guys. There's no way to make them like me, but they need to go.

Put down a frontier outpost or colonise the pre-sentient planet. Then put down observation posts on the xenophobe worlds. Uplift them, then release them, then invade them. Ideally make sure your borders completely enclose them so AI don't try to grab them first. Then purge/brainwash them to your ethics.

Depends on your native policy. If you can conquer or infiltrate, save yourself the hassle of doing anything else. If you can't, then take the suggestion of releasing and then conquering them. But, if you can't even go on offensive wars, under tech enlightenment, there is a percent chance per month/year that the ethics of the pre-FTL civ will change towards yours, particularly losing xenophobe. If the mission is about to succeed but the ethics haven't changed, you can always cancel and start again. But this is a time consuming method, and should only be done if you're too pacifist to conquer them by absolutely any other means.

If you have unrestricted native interference(?) you can send a fleet over their planets and start bombarding them. On limited you have a 10% chance per month to kill a pop, on full its even higher(dont know exactly). That will take some Time depending on their pop size, gives a Terror Bombing diplo penalty, but no genocidal one.

But how does this help me? If I infiltrate them they have only 5% happiness after all is said and done.

You own the planet. Just put down some defence armies and wait for them to rebel. Pops -> rebel armies kills pops still right? Plus you have the land. But I think it's a moot point; you can't infiltrate iron age civs, right?

The Diplo Penalty is proportional to the amount of pops you kill. Its not that high i think(-5 per pop, ticks down every year), It affects non militarist empires. Also your pacifist Population will suffer a stacking Happiness loss, so you should go slow, if youre pacifist. So, i´d say try it out, kill some pops, look at your neigbours and if you think you can continue, just start bombing them again.

How to Deal with Xenophobe Minors?

Well where to start.... first off they are going to need re-education. Since they are still so young you may be able to naturally move them to another ethic such as Xenophilia. Next up, remember that they are alien - they might have needs and wants foreign from your own. Learn from them while they learn from you. Finally, when dealing with Xenophobe Minors you need to have a firm but steady hand. Beat them no more than is necessary.
