So what's the best plan to deal with unrest now? Harsh treatment is pretty much an MP sinkhole with no benefit not to mention it's insanely expensive and has short term effects.

I haven't really had the opportunity to play much because of the performance bug so I can't really test anything but I'd like start off on the right track next game.

What's the best way of dealing with unrest now?

Putting troops and keeping stability at 1+ or more.

And it´s expected probably that you take a veeeeeeeeery long time to decrease autonomy everywhere, or even raise it. If it´s good balance I dunno, but I probably think it´s Paradox goal that decreasing autonomy isn´t a no-brainer in the slightest.

Pre-emptively place troops where the rebels will spawn. It's usually easy to deal with since you usually have 2-10 years to prepare for it. You may sometimes want to speed up certain rebellions so they revolt sooner so you don't get 2 revolts on roughly the same time. The new system gives you a lot of options to deal with rebels

Well now you need to be much more attentive to your unrest, especially if you're decreasing autonomy (which is always a goood option, increasing autonomy should just be used when you're desperate to stall some revolts).

Troop stationing, stability, theologian, religious tolerance, etc...

I was skeptical when reading the dd's but I think we know have a very interesting system to simulate internal country management, local autonomy and the new unrest system are really more realistic together.

In my current Theodoro run I simply increased autonomy on all wrong culture (group)/wrong religion provinces, since I couldn't afford to kill rebels with my puny resources. After 30 years decreased it again + the natural decay worked out pretty well. I had two event rebels in 100 years as of yet, that's it. I did a lot of vassal feeding though and the admin idea group has a random event which adds -0,05 autonomy / month for five(?) years, which adds up quite a bit.

I played only one game a hundred years as Croatia(released as Hungarian vassal then won independence war with help of Austria) and I had no problems with it, mainly because I love having a lot of vassals(big, too...). No revolt spawned, though it was mighty close at times. To be fair, I haven't expanded that much, I've just taken the chances the game gave me(I own all of present day Croatia, in-game Bosnia, Serbia, Hungary and Wallachia, and I also have Byzantium with Constantinopole(the Ottos where busy elsewhere, by the time they could get around to eating Byz I already snatched them under their noses) as my vassal, still waiting for a chance to return the last couple of provinces to them, and Venice as vassals.)
Anyways, in my opinion, it's a bit more of micromanagement problem which is easy to deal with as long as you do not attempt exceptionally warmongering/WC-type shenanigans. The best advice, though, should the rebels spawn, if it's not a house-rule you set for yourself, to pre-place your troops to where the rebels will spawn.

The new system basically reduces the threat from rebels to almost 0. They sure are stronger, but they can never surprise You, so summa summarum they become a problem only during a very long war (and not "very long cause I'm waiting for this stupid 5-years counter to pass).
