The only way to become the leader is to be the first elector to convert to Protestant. Brandenburg is obviously the best start since you have to be protestant to form Prussia.

You don't need to be an elector. There is even an achievement that requires Sweden to lead the Protestant League. I don't know how exactly it is weighed, but once you join the League you can become leader if you are strong enough and not in a war. I assume things like military power, development and prestige would matter.
