Somehow, in a current game, I was simultaneously in a war against France with Aragon as an ally, and in a war against Aragon.

How does that work? Aragon took a white peace, so its not so bad, but unfortunately, Aragon was able to steal one of my sieges.

What country did you play? As far as I can see, either a bug or Aragon was a member of two alliances at the same time.

I doubt it's a bug. There are a lot of ways this can happen, but here is an example:

1) England dows France. Her allies Brittany and Aragon join in.
2) Seeing that England is preoccupied Scotland dows England. England calls her allies, Britanny joins the war, Aragon dishonours.
3) Burgundy piles on and DOWs England. Brittany joins the war.
4) Aragon joins Burgunsy's alliance.

So now we have 3 wars going on at once.
1) England Brittany and Aragon against France
2) Scotland against England and Brittany
3) Burgundy and Aragon against England and Brittany.

This is WAD and not a bug. The problem is that while these wars are going on England and Britanny will not be able to fight any Aragonese armies that are in French territory, or capture any French provinces that Aragon may own.
