I've never been a huge fan of hostile core creation cost but I understand that there needs to be something to represent areas of the world that for one reason or another were resistant to conquest. The idea I have for replacing it, which I'm calling Resistance, is still a bit fuzzy but the aim is to make the provinces more of a pain to hold and get value out of. Instead of a high upfront cost in MP these provinces should be a continual drain on your resources trying to pacify them.
Ideas for Resistance (could use one of a combination of these ideas):
Increased time to Core.
Increased years of Separatism on conquest.
Increased Rebel strength (increased rebellion size and/or unit stats like moral)
Reduced Missionary strength
