After reinstalling OS I thought tidying game directories a bit. A little research shown that userdit.txt can, apparently, tweak directory game uses for files and settings. And in case of CK3 it sure does.
When it came to HOI4, it acted pretty weird: always creating default directory and sometimes using it, sometimes not using it - depending on what you put in those files. I asked about it in Tech Support forum here (there are more detailed examples of how it works that I see no point in copying):
writing this was the resulting suggestion.
Of course, the issue might be as simple as HOI4 requiring different input, but since there's no documentation about it...
Steps to Reproduce
1. Tweak launcher-settings.json to use custom directory
2. Create userdir.txt with path to custom directory inside, put it with hoi4.exe
3. Observe the launcher create and use custom directory specified in launcher-settings.json
3. Observe the game creating both default directory (the moment you hit play in launcher) and the one specified in userdir.txt
4. Observe the game using:
a) default directory (in case you got Documents folder involved in custom path) - this makes the game ignore all launcher settings (since it takes settings from different directory)
b) custom directory specified in launcher-settings.json (if not) - this creates "waste" folder(s), but seems to work properly otherwise
